When I started my squats today I decided to go mid way heavy, which I can normally perform, yet the first few reps, I got this weird sensation from my neck area, as If a vein was being pulled or something, yet I dont understand how a squat can affect my neck , The bar position was below the delts?

What do you mean the bar position was below the delts? The bar has to at least be resting on top of the posterior delts for it to be considered a low bar squat.

I would need to see a video or picture but it sounds like you have the wrong idea of where to put the bar on your back.

How is that below the delts?
Yeah, that looks like a high bar position. The bar should rest on the traps. Like this:

Not sure about your neck. Maybe you're positioning the bar a little too high.
