As I mentioned in the knee thread I went in to see what they could find what was going on with my knee.
I injured it while following the BFL plan. How? Too many useless sets.
I know I should have NEVER tried that program. That's what happens to alot of trainees with excessive volume-injury...felt like shit.
Anyway, it's been bothering me now for a couple of months...after the BFL "experience" I couldn't even hit depth in the squat and 135 killed me.
I have iced and taken ibuprofen and they both helped but I was responding or seeing very much improvement.
It has gotten better over time and my lifts are increasing but I went in to get an x-ray as Swole mentioned in the other thread.
Nothing exciting in the x-ray...that's good.
She said it's probably strained and gave me a steroid injection.
Now, I don't like alot of meds...just don't like taking em...but I'll tell you what my knee is almost pain free.
I'm gonna give it a week off and continue the ice and maybe see a P.T. after the week I'm going start squatting and dealifting as usual with less weight of course and hopefully build back over time.

Steroid hides pain, does not fix the knee, so the underlying problem is there. A week may or may not be enough time. If it's any moderate damage, it won't be due to the highly avascular nature of certain parts of the knee.
In regards to squats, I would never go below 90 degrees and I'd also eschew all two-legged squats. I currently do one-legged legs only. Maintaining balance ensures a better track of movement throughout the knee and doing two-legged can allow a person easily to be stressing the knee wrong. For some people, their natural two-legged stance is perfect, but for others (like me), it never was, so I've always had problems with two-legged.

It is good the x-ray was clear but x-rays don't show everything when it comes to the joints. An MRI gives a much clear picture but is a lot more pricey. Steroid injection helps with inflammation as well as pain so it is a reasonable treatment as inflammation can interfere with healing.
It does sound like a strain and I think you have a good idea of what to do. See a PT or a specialist if it continues to be a problem. ibuprofen is reasonable to take if it hurts as it is also anti-inflammatory (just don't exceed the recommended amounts unless a professional tells you to).
You said it is getting better so keep taking it slow and hopefully time will make it as good as new.

I returned from a 5-day 50 mile backpacking trip last week, and I have somehow developed a horrible knee problem that still hasn't yet gone away. Squatting has never hurt until now- a week off hopefully will do the trick, however I hope I haven't done any permanent damage. A PT appt may also be in my future.

I know you said you do not like nmeds... but... I developed a knee problem 3 years ago so bad I had difficulty going down stairs.
The RI showed that the material between the bones in the knee was wearing away.
Someone here suggested Glucosamine, Chondroitin -- as did a friend doctor of mine. I bought a brand I have a lot of confidence in Pioneer Glucosamine Chondroitin. (http://www.wholesalesupplementstore.com/glucosamine-chondrotin.html) It comes with MSM. I took it religiously for 2 years (I still do) after a year and a half, I forgot I ever had the problem that is how healed I became.
